Using tools.cfg, you could do things that look like a gema mode or specific !cmds, but as Thrawn mentioned, the examples you've observed are modified servers, which is a more easy and efficient way to get what you're looking for.
The tools are meant only to be used by individuals, or cooperating groups of individuals, so things that affect an entire server (and whoever happens to connect to it) are going to be more easily accomplished by modifying the server itself.
