For some reason I have the same problem and I can't figure out why.
The only way I know to edit the playermodel while maintaining animations is using the Quake2 Modeller
You could eventually from there try to export it in ASC or 3DS format then open it with MilkShape3D, I haven't tried that yet so if it works let us know.
